Can someone explain the deal making process of
what is a good number. For example 3 people left
prize money is
1st 9000
2nd 5600
3rd 3900

chip leader has 66 pct of chips
2nd guy has 16.5 pct
3rd guy has 16.5 pct

If the total prize pool with 3 players remaining is 18,500 with 9k going to the winner and the chip leader having 2/3rds of the chips at the table and two players roughly tied for second, a fair split might be 8,500 to the chip leader, with 5k each going to the smaller stacks. The big stack should give up something to be guaranteed the win, but with such a big advantage in terms of leverage he shouldn't give up too much. The deal could go a little lower depending on the caliber of the players and the current blind levels, maybe something like 8,200/5,150/5,150 or even 8,000/5,250/5,250. Personally if I were the chip leader I don't think I'd take less than about 8k.

Sklansky's Tournament Poker for Advanced Players has a good primer on deals, but as others have pointed out, there is some art to it depending upon the skill of the players involved. Definitely worth a read though...

Mathematically, each players equity is pretty easy to calculate, but you have to assume that all the players are equally skilled. Basically multiply the percentage of chips that each player has by the total paid out among the remaining players. For your example:

1st - 0.66 * 18500 = 12210
2nd and 3rd - 0.165 * 18500 = 3052.5

Deal making in a tournament is an art, not a science. Obviously, everybody involved in a deal is going to get the nth place money straight off the top, so if there are 3 of us left and it pays 100, 50, 30 - then everybody is going to get at least 30 and we're fighting over the remaining 70. If I were an even stack against Phil Hellmuth and Johnny Chan and they offered me 1/4 of the remaining money, I'd almost certainly take it because I have no illusions about being able to beat these guys. That said, some pair of total fish could offer me 1/2 the money and I might not take it. ... it all really depends. If I get a sweet enough deal I'll take it - that's for sure. Likewise, if I think I am in a dominant position there are still good deals and if I think I'm in trouble, I might just take some sucker money to quit now.

Long story short, it is a question of figuring out how much of the pot you are entitled to in terms of EV and making a deal that gives you more of it than that.

Though generally I don't waste time trying to make deals. I'll play poker until somebody offers me something too good to be true.

Well first of all lets make it 66% and 17% 17% to make it 100%

They will all get 3900 each if 3rd, so we take that out of the deal, so to divide the rest we use the following formula:

Chipleader has 66% chance of first and get 66% of the 5100 (9000-3900)
He has about 27% chance of 2nd 1700 (5600-3900)
So he gets 3366+459=3825+3900= 7725

the other 2 got 17% of first and 36.5% chance of 2nd and gets
867+620= 1487 +3900= 5387

"Deals" have always seemed like a back-room hush-hush topic at big tournaments. I'm curious, does anyone know the mechanism for entering into the deal.

Do you tell the casino in the middle of the tourney? Do you just trust the eventual winner to distribute the money as agreed to earlier? Of course, if the tourney is big enough, there are tax implications as well. If the winner makes $1 million and then gives 250K to 2nd and 3rd, he's stuck with a huge tax liability on the full prize. Does anyone know how these deals actually work?

What can I say? Dividing up a $1 million prize isn't a situation that happens to me all that often :)
